In 'A Time to Stand'; it is three months after the events of the fifth season finale (where Sisko and the crew left DS9 in the hands of the Cardassians and Dominion), and Starfleet has been taking a battering in the war. Sisko has been removed from command of the Defiant, but his new mission will send him deep into enemy space to destroy the source of Ketrace White, the drug that the Jem'Hadar are reliant upon. In 'Rocks and Shoals'; Sisko and his team are stranded deep in Cardassian space without weapons or warp drive, and they are forced to crash-land on a planet that is also host to a platoon of fearsome Jem'Hadar warriors. Sisko must decide whether to face the warriors or make a deal with their treacherous commander. In 'Sons and Daughters'; Worf resumes his position on General Martok's ship and discovers that his son is also on board. Worf discovers that Alexander is not a particularly proficient warrior. In 'Behind the Lines'; the Cardassians discover that they can dismantle the minefield around the wormhole so Kira's resistance cell have to move fast. However, she begins to question Odo's loyalty to the cause after the appearance on the station of a female shapeshifter. In 'Favor the Bold' (sic) and 'Sacrifice of Angels'; a two part story, Sisko is frustrated by the course of the war and decides to implement a plan to retake Ds9, knowing that the Cardassians and Dominion are close to dismantling the mine-field guarding the wormhole. Worf and Dax finally get the chance to tie the knot in 'You Are Cordially Invited'; but their inherent differences may bring about a cancellation. Meanwhile Bashir and O'Brien get more than they bargained for when they accompany Sisko and General Martok on Worf's stag-do. In 'Resurrection'; a mirror universe incarnation of Vedek Bareil comes to the station, and Kira finds herself falling in love with him all over again. But his hidden agenda could have serious repercussions for Bajorans in both universes. In 'Statistical Probabilities'; a group of genetically advanced humans arrive on the station, and their superior powers of perception uncover a new Dominion plot and a darker, more worrying future for the Federation. In 'The Magnificent Ferengi'; Quark leaves his cowardice behind when he leads a group of unlikely Ferengi heroes on a mission to Empek Nor to rescue his mother from a unit of Jem'Hadar. In 'Waltz'; Sisko finds himself at the mercy of the now-deranged Gul Dukat when he crash lands en route to a war trial. 'Who Mourns for Morn?' sees Quark's bar regulars gathering to pay their respects to the late Morn, only to learn that he had a hidden fortune stashed away. In 'One Little Ship'; Dax, O'Brien and Bashir are miniaturised to the size of insects by a spatial anomaly. They then have to battle to regain the Defiant from the invading Dominion. 'Far Beyond the Stars' sees Sisko taken ill. In his mind he becomes a science fiction writer in 1950s New York, struggling to come to terms with racial discrimination. In 'Honor Among Thieves'; O'Brien discovers a plot to assassinate a Klingon Ambassador when he goes undercover, but if he attempts to prevent the killing he will only prompt another murder. 'Change of Heart' sees Worf forced to make a difficult decision when his wife, Dax, is badly wounded while they are on a mission together. If Worf does not leave Dax to complete his assignation, thousands will perish. However, if he leaves Dax alone she will die from her injuries. In 'Wrongs Darker Than Death or Night'; Kira uses one of the Orbs of the Prophets to journey back in time after Gul Dukat taunts her on the anniversary of her late mother's birth. She soon discovers some unpleasant truths relating to her family. 'Inquisition' sees Doctor Bashir arrested under suspicion of spying for the Dominion. The case against him seems concrete when his service records are scrutinised, and even Sisko begins to have his doubts about Bashir's integrity. 'In the Pale Moonlight' sees Sisko deciding to call on old enemies the Romulans for help in the war with the Dominion. In 'His Way'; Odo immerses himself in the lifestyle of the swinging nightclub singer, courtesy of the ship's holosuite. In his new guise, he finds it easy to win over a holographic Kira, but faces more of a challenge when he tries to use his charms on the real-life model. In 'The Reckoning'; Sisko discovers his name engraved on a 3,000-year-old Bajoran stone tablet. Against his better judgement, he removes the sacred relic, unleashing terrible forces which threaten not only Sisko's existence, but also that of his crew and son. 'Valiant' sees Jake and Nog trapped behind enemy lines when they are picked up by a Starfleet warship. Unfortunately, the crew consists entirely of cadets on a training mission. The vessel's young captain soon reveals a kamikazi streak when he announces that he intends his ship to mount a suicide attack on a Dominion battleship. In 'Profit and Lace'; Grand Nagus Zek shocks the Ferengi Alliance when he decrees that female Ferengis may now wear clothes. Zek is quickly deposed by his enemies, forcing Quark to resort to desperate measures to save his friend from liquidation. 'Time's Orphan' sees a family jaunt to a nearby planet turning into a disaster for Miles O'Brien and wife Keiko when their eight-year-old daughter, Molly, falls through a temporal gateway to the past. She re-emerges as a rebellious teenager who has spent the last ten years alone on the planet. In 'The Sound of Her Voice'; the Defiant makes contact with Julia, a Starfleet Officer stranded on a distant planet. As they race to her aid, Julia tells them that the planet's poisonous atmosphere is slowly killing her. 'Tears of the Prophets' sees Sisko ignoring the advice of the Prophets and leaving the station to lead an invasion of Cardassia. DS9 is left vulnerable to attack by Gul Dukat, who is out to wreak a bitter revenge.

Kira, meanwhile has been replaced as liaison officer on DS9 by Li Nalas, but from a Bajoran monastry she keeps her eye on the situation. 'The Siege' sees Sisko and the senior officers stay aboard DS9 as the right wing Bajorans move in and fight them with guerilla tactics. In 'Invasive Procedures' Deep Space Nine is suddenly and unexpectedly caught in a violent storm, leading to the evacuation of non-essential crew. While the station is running on a skeleton crew a band of criminals board the station and remove the Trill from Dax. In 'Cardassians' a young Cardassian orphan becomes the pawn in a political game between Bajor and Cardassia. In 'Melora'; Dr Bashir falls in love with a woman from a planet where the gravity is different, and she is confined to a wheel-chair when away from her planet. Bashir sets about a treatment to free her from the chair. In 'Rules of Acquisition' a female Ferengi puts Quark in a difficult situation when she falls in love with him. In 'Necessary Evil' an attack on Quark's life reminds Odo of the first crime he investigated on Ds9, and threatens to break the bond that he has built up with Kira. In 'Second Sight'; Sisko falls in love with a mysterious woman who turns out to be a telepathic projection. In 'Sanctuary'; Kira helps a group of aliens from the Gamma Quadrant, who then lay claim to Bajor, saying it is their traditional homeland. In 'Rivals'; Quark feels threatened when a swindler opens a rival business on the Promenade. In 'The Alternate'; Odo is offered the chance to discover more about his origins by Doctor Mora Pol. In 'Armageddon Game'; O'Brien and Bashir find themselves in danger when they go on a diplomatic mission to rid a nation of a destructive weapon. In 'Whispers'; O'Brien is treated with suspicion by both his friends and family when he returns to DS9 after a mission in the Paradas system. In 'Paradise'; Sisko and O'Brien are stranded on a planet where there is strict discipline and a rejection of technology. In 'Shadowplay'; Odo and Dax discover a planet in the Gamma Quadrant where the inhabitants of a town are beginning to disappear. In 'Playing God'; Dax discovers a mini universe that is growing and beginning to displace her own universe. She finds signs of life within it, and is therefore reluctant to destroy it. In 'Profit and Loss'; Quark's ex-lover returns to Deep Space Nine but she is now on the run from the Cardassians. In 'Blood Oath'; three Klingons (all of whom had been in the original series) search out Curzon Dax who promised to help them in their quest for retribution. Jadzia finds that she cannot turn her back on her former host's friends. In 'The Maquis: Part 1'; it becomes apparent that there is terrorist activity in the Cardassian demilitarised zone, so Sisko and Gul Dukat form an uneasy alliance to find out the truth. In the concluding episode of a two-part story, 'The Maquis: Part Ii'; Sisko must go in search of the kidnapped Gul Dukat and face the renegade Starfleet officer, Hudson. In 'The Wire' Cardassian tailor Garak catches a mysterious illness whilst on board Deep Space Nine, and parts of his past life as a secret agent begin to surface. In 'Crossover'; Major Kira slips into an alternate reality once visited by Captain Kirk, where mirror images of her colleagues from DS9 are now evil - even herself. In 'The Collaborator'; Vedek Bareil is suspected of betraying Bajorans in the war with Cardassia, and Major Kira has to put her personal feelings behind her to investigate the allegations. In 'Tribunal'; Chief O'Brien is falsely accused of murder and transported to Cardassia to stand trial. Finally in the last episode of this season, 'The Jem'Hadar'; Sisko, Jake and Nog travel to the Gamma Quadrant and encounter the awesome warrior race, the Jem'Hadar; who intend to invade the Alpha Quadrant.

In 'Plato's Stepchildren'; the crew of the Enterprise are enslaved by telepathic aliens when they answer a distress call. In 'Requiem for Methuselah'; Kirk has to beam to a nearby planet to find the cure for a disease that is wiping out the crew. On the planet's surface he meets a mysterious, immortal genius. In 'The Way to Eden'; the crew come across a stolen space ship filled with space hippies. In 'The Cloud Minders'; the Enterprise is sent on a mercy mission to recover a drug that will aid a plagued planet. Unfortunately, the inhabitants of the planet where the vital drug is found are very unhelpful. In 'The Savage Curtain'; Starfleet order an investigation into a persistent space legend. When the crew of the Enterprise arrive on the scene, they are scanned and then greeted by Abraham Lincoln (Lee Bergere). In 'All Our Yesterdays'; Kirk, Spock and McCoy find themselves living in the past of a doomed planet that they were trying to evacuate. Finally, in 'Turnabout Intruder'; the last original episode, Kirk finds a former acquaintance amongst the survivors of a mysterious catastrophe.

In 'Rascals' a transporter malfunction reduces some of the crew to child versions of themselves. In 'A Fistful of Datas' Worf, Troi and Alexander are trapped in a Western holo-deck programme when Data floods the ship's computer with his own neural signals. In 'The Quality of Life' Data risks the rest of the crews' lives by protecting a new 'living' machine. In 'Chain of Command: Part 1' Picard is sent on a mission and replaced by the caustic Captain Jellico. In 'Chain of Command: Part 2' Picard is subjected to all manner of torture at the hands of the Cardassians, and the crew of the Enterprise begin to feel uneasy under Jellico's command. In 'Ship in a Bottle' Barclay reactivates the holo character of Moriarty who is determined to live a life outside the walls of the holo-deck. In 'Aquiel' Geordie falls in love with an alien Starfleet lieutenant who is the suspect in a bizarre murder case. In 'Face of the Enemy' Troi awakes one morning to find that she is dressed as a Romulan on a Romulan ship, helping to smuggle high ranking defectors to the Federation. In 'Tapestry' Picard gets fatally wounded and meets Q in the afterlife, where he is shown that he really did have a 'wonderful life'. In 'Birthright: Part 1' Data is experiencing dreams and Worf is informed by a stranger on DS9 that his father may have survived the Kitomer massacre, so he sets off to find out. In 'Birthright: Part 2' Worf is held captive by the Romulans. In 'Starship Mine' Picard has to deal with intergalactic terrorists while trapped on the Enterprise. In 'Lessons' Picard falls in love with a new officer. In 'The Chase' a madcap chase across space culminates in a confrontation between the Klingons, Humans, Romulans and Cardassians, who find out they have more in common than any of them could imagine. In 'Frame of Mind' Riker finds himself interned in a lunatic asylum. In 'Suspicions' Dr Crusher risks her career when she tries to prove that an eminent Ferengi scientist was murdered by one of his rivals. In 'Rightful Heir' Worf finds his loyalty severely tested when a mythically great Klingon warrior returns to reclaim the Empire. In 'Second Chances' Riker encounters a transporter twin of himself that was created by accident eight years earlier, and this twin tries to rekindle his love for Troi. In 'Timescape' the Enterprise is frozen in time on the edge of a disaster and the crew must discover a way of saving themselves. Finally, in 'Descent: Part 1'; Data is lured away from the Enterprise by the new Borg, who are now able to demonstrate their individuality and refer to themselves using names.
